Refund from a canceled Apple Pay credit card?

I recently purchased an item from Best Buy with apple pay. This item was not cheap. I returned the item and they refunded my credit card with the card number generated by Apple pay. I had to replace my phone today and had to restore a new iPhone. The apple pay credit card number is now different from the credit card number used on the Best Buy item. Will I still receive a refund?
