Boot into Recovery Mode (Command + R) or Internet Recovery Mode (Command + Option + R) and run Disk Utility First Aid to see if the issue can be repaired.

If Disk Utility cannot repair the issue and the volume is formatted as APFS, then the only way to fix the issue is by backing up your system, booting into Recovery Mode and erasing the drive and reinstall macOS. Apple has not released the necessary APFS documentation so third party utilities can repair an APFS volume.

If Disk Utility cannot repair the issue and the volume is formatted as MacOS Extended (aka HFS+), then you could try using the paid app Disk Warrior to repair the file system. Or you can backup the drive and erase and reinstall macOS.

a Disk Extent is the block number and length of contiguous blocks where a portion of a file is stored.

If extents overlap, you may have lost a portion of a file, since two files each claim to be using the same blocks.

Keep in mind that over 350,000 of the files on your Boot Drive are MacOS itself, and that can be re-installed form fundamental sources in an hour or two.

What is the date and method of your most recent backup?

If you do not have one, you are beginning to understand in a visceral way why you need one.
