Redundant e-mails created by the use of ARCHIVE mailbox

How should I manage my "Archive" mailbox to avoid the creation of redundant e-mails as e-mails are AUTOMATICALLY created and stored in multiple mailboxes such as Inbox, Archive and subject-specific mailboxes?

If that's gMail, they aren't really multiples, Archived is just a Flag on an eMail.


Are these subject-specific mailboxes really Smart Mailboxes which are just pointers to eMails meeting certain criteria?
