Are you trying to archive them or do you just want the emails in iCloud? If they are in your inbox for iCloud, they are already in iCloud.
I'm really curious about the "Mail" checkbox in the iCloud settings. If I had an Apple email address but it wasn't my AppleID my saved messages would not be counted against my 5GB free space. but it is in my case because my AppleID is my mac email address. If I unchecked the mail checkbox would I lose my email stored in my inbox and any personal mailboxes or would I just get back the previous allocated iCloud storage space?
If you have an Apple email address that is an alias of your Apple ID, like a @iCloud.com, @Mac.com or a @me.com, the space those saved emails take does count against your iCloud Storage. Even though they aren't your Apple ID, they are an alias assigned to your Apple ID.
I'm not sure what check boxes you are referring to. In Mail/Preferences/Accounts?
Duh! I just realized that the checkbox settings in Internet accounts and iCloud settings and even the ones in Mail/Preferences/Accounts are actually one and the same and not individually settable.
