When using Safari on my iPhone 5s I get pop ups saying I’ve won an Amazon gift card, I have pop-ups blocked, any suggestions? I have the latest software update

I know it was not from a email that was added cause many people will read the post, you said a popup.
Well the link I sent tells you what you can do...How to block pop-ups in Safari - Apple Support...so it looks like it is coming from the site you visited...it is not on your phone.

I think you know it's a scam.......Avoid phishing emails, fake 'virus' alerts, phony support calls, and other scams - Apple Support

It is not coming as an email it is popping up as a message while I am on safari, of course it is a scam, but how do I stop it? Is there some sort of malware on my phone or is this a security weakness of the iPhone?

Neither. It's a redirect from the web site you happen to be visiting when you see it. Not much you can do about it other than complain to the webmaster and avoid their site.
