I transferred all my data from one iPhone to another and had no problems at all. However, the phone I’m using only has 16 GB compared to the 256 GB of my old one, is there a way to transfer storage? Am I missing something?

No, there's no way to transfer storage, but backups do not include absolutely all data on the device (like iOS itself, music, etc.). In your case, it seems that you just have not that much data.
