I was told that the only way that my activity and health data would be backed up is if I backed up my phone via itunes. Is this correct? I currently have my phone backed up via iCloud and just want to make sure before I reset my phone. Is there really a difference between an iCloud backup and an encrypted iTunes backup?

This used to be true, but since iOS 11, iCloud backups have been encrypted and contain health data.
If you do back up to a computer, make sure you check the option to encrypt the back up.
