How can I get rid of the box, it is covering some apps

This sounds like it could possibly be an Accessibility feature or or an app that isn’t showing the correct icon.
Did you recently turn on any Accessibility feature? If so, turn the feature back off and see if this resolves the issue.
If this is an app icon, try removing the app from your iPhone, then restart and reinstall the app:
