I need to generate an app-specific password to use my e-mail for a business app I use. The issue I am coming across is that this e-mail address is not my iCloud/apple username or login info. It is a secondary e-mail I created that is linked to my account. The app-specific password generator does not seem to work for it.

What is this "secondary email" used for if it isn't for your Apple ID?
It is one of the 3 “alias” addresses that Apple allows under one Apple ID. I use it for my business.
I don’t want clients contacting my personal email but it all goes to the same place. And they can iMessage that business email as well.
Semi-Solved:
Apple has let me know that it is the app developer who has to decide what the “app-specific password” can access. In the case of the app I am trying to grant access for, it is currently only set up to access and grant permission to the main account, not one of the aliases.
