Syncing Acknowledgment Of Notifications Across Devices

With iMessage, you'd have to read the message within the app in order for it to be cleared on all devices.

From reading your post, you're having troubles with getting all of your devices to sync properly when it comes to messages and notifications. If you haven't done so already, restart all of your devices involved. Sometimes a restart can help resolve issues like this. Next, make sure that all of these devices are up to date.

Are you using iCloud Messages? If so, check to make sure you have enough storage in iCloud: Manage your iCloud storage

Are all of the devices connecting to the same Wi-Fi network? A poor network connection could contribute to devices not syncing correctly.

Check your notification settings as well: Use notifications on your iPhone, iPad, and iPod touch
