I can’t back up my messages to the cloud because it says I’m using two factor

Two factor authentication has no bearing on backing up messages. What it does have bearing on is if you want to sync messages with iCloud and if you do, you have to have 2FA enabled.
If you are syncing messages with iCloud they are not included in the backup.
Syncing messages with iCloud would be seen in Settings>Your Name>iCloud>Apps using iCloud>Messages. If you have that set to “on”, then you are syncing messages with iCloud and they are not included in the backup. If you were to buy a new device and restore the backup during the setup, you would have to turn that switch on again in order for your messages to download from Apple’s servers, if they didn’t download on their own when you set up the device.
If you want to include messages in the backup, you have to disable syncing messages with iCloud.
