If you have deleted the messages from your device, then the message will have been deleted from (a connected) iCloud too!

Please reply with some more information if this does not answer your question. What exactly are you trying to do? Is it from a backup? What devices you are using with iCloud? Is iCloud Messages turned ON? etc.
