I pay for Hulu via Apple (I get billed every month). Is it possible to log directly into Hulu's iOS app or the Hulu website so that I can watch TV and movies outside of Apple's control, or do I have to always watch Hulu via our ancient AppleTV (hardware device)?

You can cancel the subscription through Apple, and sign up again through Hulu directly. Then you would have a Hulu account that you can use on any Hulu-supported device (including the Hulu app on the Apple TV box).
