I'm going to put in a new battery on my MacBook Pro 15". Will I lose everything on my HD and desktop?

Always have a backup if you value your data!

As others have mentioned normally replacing a battery will not affect the data, but Apple assumes users have a backup so Apple will feel free to replace a drive or just perform a clean install if they deem it is necessary for the repair process.
