We understand from your post that you would like to use your Apple Pencil to fill in a PDF document. Import the PDF into Pages on your iPad and then use Scribble to fill in the necessary fields. When finished export the document as PDF with annotations turned on.

"Export a document with annotations
If you export your document as a PDF with annotations turned on, they'll appear on the PDF. Annotations don't appear on documents exported as Word, RTF, EPUB, or Pages '09 files."
