I suspect that what you haven't told us is that you are using the free version of Word which is web based only. While it allows you to create documents and change them, you many not save them to your computer. This is a somewhat feature limited version of Word. I suggest you check with Microsoft to see what you can and can not do.

What server? Do you have iCloud enabled? If so, your desktop files are in the iCloud drive.
I don't have MS Office, but if Word on the Mac remembers its last saved location, then it may have put your Word document on your server/cloud destination, and not on your Desktop.
