Try rebuilding your mailboxes in Mail.
Select a mailbox and choose the Rebuild command from the Mailbox menu.

Did a safe boot. Then restart and mail then re indexed itself so search worked.
Mail not searching - zero results? And it's included in the spotlight options as well
