If you delete from the iPhone it is gone from iCloud too, and vice-versa.
If you see some photos on iCloud and not on iPhone that indicates your the iPhone, Apple ID and iCloud Apple IDs are different. If you use the same Apple ID as that of your iCloud all photos will automatically get populated on your device.
