All such messages are scams from criminals. Never, never, never download anything based on a popup message. Close the offending page and avoid sites that are involved in such bogus advertising tactics.

No. It's only possible for a website to tell that there's malware on an iOS or macOS system if you've just manually uploaded a file to it, and then only by scanning that file on the server.
