My iPad Pro updated last night now all of my files on my onedrive account are showing up on my wife’s iPad. She doesn’t want to see them. How do I turn this off?

If you are sharing an Apple ID then all data and files are shared. This is simply they way an Apple ID works. Each person is supposed to have their own Apple ID. and not be shared.
But again, this would have nothing to do with One Drive since that is a Microsoft service. And would have no relation to your Apple ID. You need to really identify what it is that its being shared before we can actually provide a solution.
If she is signed in to your Apple ID, it would still be recommended to sign out of it and use her own Apple ID.
Apps installed on her iPad would not be removed from the iPad, however if she is using your Apple ID for iCloud, then yes some of the data may no longer be accessible when logged in to her own Apple ID.

Yes, she will lose all of “her” (they’re not hers, they’re yours!) apps and data. But you may use Family Sharing to set these up properly.

After she signs in with her Apple ID, if you wish:
I don’t know how onedrive works, or whether you are somehow sharing something like a login within that context.
But I do know if you happen to be sharing an Apple ID with your wife, you should stop doing that immediately.
One Drive is completely independent of Apple and its updates, so the only way for your files to appear on her device is if her iPad is also logged in to your One Drive / Microsoft Account.
Where on her iPad are your files appearing exactly? Are you sure its your One Drive files?
Also, as sbreman suggests, are you sharing an Apple ID?
Yes, I think she is signed in on my apple account. I told her to sign out then sign back in under her account. She read somewhere if she does this she will lose all of her apps and data and won’t be able to get anything back so she is hesitant. I still would like to know how to stop sharing my files. I’ve googled it and tried everything but the files still show up on both of our iPads.
