Can one use a 96W USB-C Power Adapter with the 13 inch Macbook Pro? Does this harm the battery life over time?

sure, use it.

it changes nothing, it damages nothing.

the power adapter can not 'force itself' on your Mac -- the computer draws the power it wants, and nothing more.
