Three Things:
1. Boot in Safe Mode:
[Hold Down: shift key, upon boot], In Safe Mode, login items do not run at login, certain preferences are set aside, and damaged system files are then reset. So, once booted in to Safe Mode, wait 30 seconds, and then boot up normally, seeing if all is seen once more.
2. Create a New Administrator User:
For temporary use and troubleshooting purposes, create a new Administrator user. Then, log into it, seeing if all is seen how it should be. Then log back in to your normal user, and delete this user you just created.
3. Reinstall the macOS:
If neither of the above work, the try reinstalling the MacOS. Nothing would be deleted. It's just that items that have become corrupted or deleted, would be replaced or reinstalled back to where they should be. Go Here: How to reinstall macOS from macOS Recovery - Apple Support
Important:
Create a Time Machine Backup, First:
Prior to the re-installation of your macOS, be certain to backup your Mac using a Time Machine Backup. That way, you can have something to restore your Mac from, should anything go wrong with the reinstall. Use an external hard drive that is at least 1.5 the total storage capacity.
