If I make a rule for Apple Mail, it only works on that device. Is there any way to make a rule on my MacBook so that the same rule is followed on my mac mini, iPhone and iPad?

Depending on who your email provider is, log into their email webpage and set up the rule there. This will apply the rule before the email is downloaded to any device so every device accessing the account benefits from the rule.

There is no ability to add rules in mail on iOS at this time.

Very good point: rules made online at iCloud.com will be reflected on all devices with the same iCloud mail account.
