Hello,
My store.apple.com account lists a credit card as the payment method, yet I use paypal for everything else. How do I remove this card? The information asking me to do so via settings on my ipad is not helpful as my ipad does not list this payment method, it is set up for paypal only.

There is something more fundamentally inconsistent here. Any payment method listed on one device should show on any other device using that Apple ID. They all just reflect what is set on your ID with Apple's servers. Are you using multiple accounts?
