Apple can't delete your Amazon Kindle library. It's possible to lose them from your device. Try this: make sure the Kindle app is linked to your Amazon account. tap all to see your your books and then redownload the ones you want stored on your iPad. If you can't see any of your books after tapping All, I'd suggest contacting Amazon for help. The problem is much more likely to be with your Amazon account or the Amazon Kindle, app, not something that iOS or Apple has done.
