i have thousands of photos at macOS photo application. Some of them are marked as "favorites".
How is it possible to upload just the photos marked as favorites to iCloud, but not the others?

It is not possible as I know.
If you use iCloud Photos to store photos in iCloud, all photos form your System Photo Library are stored in iCloud.
Pretty much - it is all or none.
