I created a new slide layout (which is in the layout chooser). However, if I want to save it as a theme or add to the theme chooser I wind up with the same pre-set title subtitle layout from apple. This happens no matter whether I save theme from the regular keynote window or from the edit slide layout window.
What am I missing?

Do you mean the Title and Body text boxes?
If so, when in Edit Slide Layout view, deselect the Title and Body text box options in: Inspector > Format > Slide Layout
Then save the Theme.

save the theme in: File > Save Theme
Please advise on how to save a presentation as a theme.
As noted by oxenmann, keynote saves original theme, and slides; not the new created slides.

I was under the impression that I could save a current presentation, that I have customized, as a custom theme.
