When I select the iPad Pro, the price reflects the same pricing as the device without the education discount.

I see a $50 difference. Note that if you have opened the Education Store and then try to open the regular store in another page/tab, you may actually still be in the Education Store. Go to the very top of the page and see if it still says Education Store. If it does, press "Exit".
