My card on file in my Apple Pay wallet is not working. My card is active and working but Apple Pay can’t pull money from my credit card when my wallet is low on funds.

To clarify, are you referring to attempting to make a purchase using Apple Pay at a brick and mortar store, an online shop that accepts Apple Pay or elsewhere?
If you're referring to your Apple ID balance being low, Apple Pay wouldn't be used to top that balance up, although you can set up an Auto Reload feature at predetermined intervals. See more details on that option below:
