How do I solve it? I want to use some tools in Minecraft that are only available through some keys like fn+f3+q but it opens a new note instead how do I disable the shortcut for a new note.

You can disable the shortcut for Quick Note in Keyboard System Preferences > Shortcuts > Mission Control.
You could also try setting the Keyboard preferences to always show Function keys instead of the meta keys. Then, you wouldn't need the fn key to get to the F3 key.
