Does anyone know why when you press the red x to close a windows, it still stays open down on the dock. it has a little dot underneath the app.

Closing a window does not quit the application. To quit the application you can:
select the application from the file menu then Quit
or
hold Command (⌘) and press Q while the application is active
or
hold control and click on the icon in the dock then select quit

Closing a browser window on Safari does not necessarily close the application, thus the red dot saying "running". Same with closing all Preview photos.
