How do I get my iPad to block pop-ups?

I have a site I use regularly that when you click on one of the links, I get a "are you sure you want to allow this pop-up?" message. I have gone into Safari settings and turned off Block Pop-ups, but the alert still comes up. How do I get the alert to completely stop coming up?
