I have been sticking my apple pencil to a metal rod in my desk for easy access and so I do not lose it. But now that I'm worried that it might damage the pencil or even my ipad when I charge it.

Get a New Apple Pencil:
Why risk a damaged device? It might damage the charging capabilities. So, get a new Apple Pencil, and then attach it to you iPad. It's been reported before about magnetic issue coming about, and then an Apple Pencil no longer working.
I don't think you understood me. My apple pencil is well and not damaged, I'm just asking if it WILL damage the pencil.
