I have received notice on my desktop and my iPhone that a new iPad is using my Apple ID and iMessage. I have no new iPad, but this one went through an update last night. Would that cause this message to come up?

Yes; if the update required you to "sign in" to iCloud or any of its services, that message is to be expected.
