There is no problem with the App Store. The issue with cookies is in your browser.
You have to go to Safari preferences and adjust the settings to allow cookies for your bank website.

But the issue does not seem to have anything to do with the App Store. As I said before, cookies are a browser thing.
They are necessary for some transactions and involve only the browser and the website with which it is communicating.

Can you confirm what browser you were using? Was it Safari? If not, which one?
In Safari, there is a very fine grained control as to what which website can and cannot do. This is managed in Safari->Preferences->Privacy
What App Store are you using to buy FCP?
