Be careful there. You aren't trying to give your employee's personal Apple ID back to them. You are trying to take control of the employee's personal app. They are the owner, not you.
You will need an Apple ID for the company. It could be your personal Apple ID. It should just be something that is dedicated to the business. It would manage business apps and business purchases, for example. You wouldn't want to mix that up with your personal purchases like music. You are essentially just creating another Apple ID for yourself.
Next, you will need to create a developer account for your business. You'll start with that Apple ID for the business. Before you can create the account, you will need a DUNS number. That may take some time to process. Then you can create the business developer account. You might need to wait a few weeks after creating the DUNS number until Apple will recognize it. At this point, you will have a business account where you can publish your own free apps under the name of the business. If you want paid apps, you will need to accept the paid license agreements, fill out tax forms, and connect your back account. At any point in this process, you could experience delays of any length - sometimes weeks or months.
Once you've made it to this point, you are now ready to transfer the app. You will need to ask your employee to transfer the app to you. They might want extra money for this. Since it is their property, you would either have to pay or sue. There could be additional complications. I think if iCloud is ever used, then transfer is not possible. There may be some other entitlements that could also prevent transfer.
