I recently noticed that in the past 24 hours all of the files from my desktop and documents folders in Finder were completely deleted. I did not do anything to move them or delete them and they are not in the trash bin. I was wondering if a virus would cause this and if I need to wipe my hard drive? All of the files are backed up on my cloud so I haven't lost them but I don't want this to keep happening.

You don't have to move the files to ICloud. You just had to select "Desktop and Documents Folders" .

I didn't do anything with the files to attempt to move them to my iCloud, they just disappeared. I did notice that if I tried to drag them out of my iCloud without duplicating then I would remove them from the iCloud but the reverse of this isn't what happened. Any other ideas?
You likely added the files to iCloud which moves them to the iCloud drive on your computer.
