Iphone se battery replacement
Will my iphone works the same after battery replacement?
or will i face any issues post replacement?
will the service centre bear costs of those issues post replacement?

It should work the same other than full battery capacity. If anything, it should be better if the adhesive seals (which degrade over time) are replaced and a full check is done with Apple's calibration equipment. If you get a battery replacement done through Apple or an Apple Authorized Service Provider, they will provide a 90 day warranty for all work done, so if they damage something in the process, they're supposed to make it right, up to replacing the entire device.
