This has been occurring for several years. Ugh! Fonts will show incorrectly, and I believe it always associated with System fonts.
How do I fix this, without manually changing the font for each email?

The first thing to try is to go to Font Book app and do File > Restore Standard fonts.

I have this issue as well and Restoring Standard Fonts didn't work. I have isolated the issue to Helvetica, but it's a font that can't be disabled.
