I just migrated from Time Machine with Migration Assistant, and as per Mail, all may email boxes have been imported although no passwords have been imported.
Checked Keychain application, and there are no password related to Mail mailboxes.

Depending on the details of the Migration, you may have to re-enter the passwords for your mail accounts.
This is done in the Mail application, Preferences => Accounts
For some types of mail accounts, you may also have to enter the passwords in the System Preferences => Internet Accounts (this is typically the case for Exchange and GMAIL accounts and possibly others).

Are you using the built in Mail.app ?
