I started seeing that the pencil was getting a bit "marked" thought it was normal due to dust or anything between iPad and Pencil.
But yesterday I clean my iPad and pencil and this morning was the worst I have ever seen. I have read some people say is dust, trust me this looks like burned.
Given the shape of the mark on the Pencil, it does seem to look similar to the shape of the magnetic area on the iPad. I would suggest that if you have an Apple Store close by that you make a Genius Bar appointment and have the Pencil and your iPad (bring that with you too) examined by Apple.
