I was exploring the TV remote app on my iPhone 8+ (IOS 15.5) and noticed it switched my apple TV on, allowing me to control my downstairs Apple TV (4th gen) and upstairs apple TV (3rd gen), although it's only very limited control.
A day later, I discovered my apple TV remote devices no longer work. How do I reset my apple TV remotes so they control their apple TVs? How can I undo whatever I did.

The devices and physical remotes are not affected by the use of the software remote on your iPhone. They are usable interchangeably. Your issue is just coincidental for that moment. I doubt there is anything to “undo”. The physical remotes may have a separate unrelated issue.
For the Siri Remote, try restarting the remote and pairing it again, as described in: If your Apple TV remote isn't working - Apple Support
The Apple TV (3rd generation) and its older Apple Remote (aluminum) should not be affected, as they are unchanged for much longer (last update in March). For the Apple Remote (aluminum), try linking again, if needed.
Did you have any power outages?
