My left command key controls hiding windows while my right command key does the shortcuts like copy and paste. Is there a way to flip them to where the left command key takes care of the shortcuts? thank you!

Just change or turn off the shortcut in Mission Control System Preferences. From your description, it sounds like it is the Show Desktop shortcut.
⌘C & ⌘V should work with either command key. As should ⌘H.
