iCloud is continuously overriding my local bookmarks.plist file. I made a copy of it and each time I insert the file into Safari library iCloud overrides with a bookmark that seems to have been picked up on my iphone.

Thank you for posting in Apple Support Communities! It sounds like your Mac is syncing your iCloud bookmarks to match your iPhone. If you would like to keep them separate, you would need to disabled iCloud bookmarks on your Mac.
You can to go the Apple menu ( ) > System Preference > Apple ID, uncheck Safari.
