If you remove it from the home screen, it is still in the App Library. If your attempt to delete one from the home screen and they both get deleted from the home screen, you can go ahead and delete them both and then go to the App Library, find the Settings app and put your finger on the app and hold it, then drag it to one of your home screens and that should put just one Settings app on your device.
