To use Face ID with Apple Pay you will need to follow the instructions to set it up in Set up Face ID on iPhone.

Then when you are using Apple Pay the instruction in Make purchases using Apple Pay is:

If your iPhone has Face ID, double-click the side button. If prompted, authenticate with Face ID or enter your passcode to open Apple Wallet.
