Hello, my daughter’s phone and mine have both my Apple ID, and they are synced(she gets my messages and calls). She wants to create her own Apple ID for her phone but I’m worried that her individual messages, contacts, phone numbers will disappear. How would she replace my Apple ID with hers (on her phone) and make sure the above mentioned things will still be on her phone only.

Merging Apple accounts (IDs) or transferring data is not officially supported, nor can it be done easily or completely. Read the links below for things you may need to do to transfer as much as is possible.
Apps and media bought with one ID are permanently associated with that ID. Look into using Family Sharing to continue to be able to use items purchased with one Apple ID with other Apple IDs.

If you have signed into the first ID on a device then fortunately when you sign out of that ID, do not erase the device, then sign in with a different ID, it asks you in most cases if you wish to merge the data from the two IDs on your device. Say yes and later delete individual items from the other ID that you do not want.
Sign out of iCloud on your iPhone, iPad, iPod touch, Apple TV, or Mac --> Sign out of iCloud on your iPhone, iPad, iPod touch, Apple TV, or Mac - Apple Support
If another Apple ID is signed in you may need to enter the password for that ID to sign out of that ID first.

We also have 2 iPads. If I sign out of one of them and my daughter signs in with her new Apple ID, does it work the same? Will she have an option of keeping all the media on it?

Whe will have the option of keeping most content that is on there now. However, should she ever need to redownload purchased content downloaded with another ID then she will have to buy it again unless you use Family Sharing to share it.
