I have a phone from straight talk I was in the process of setting up the customer helper told me to bypass all of my set up screens so that he could get my phone to work now I cannot seem to transfer all phone data to the new phone data. I have backed up both phones. Do I erase one to transfer to the other and will it still work?

No -- but it would erase any data that you have added to the phone after it was setup.

If the phone has already been set up by straight talk in that it has been enabled. Will that mess anything up by erasing all the data and trying to start from new?
