While your Apple pencil uses inductive charging, the Pencil must make physical contact with the iPad’s magnetic charging dock to successively pair/charge with the host iPad. If your case is designed with Pencil charging in mind, the Pencil can be charged while the iPad is in its case.

Many (if not all) OtterBox cases are designed with Pencil charging in mind; if in doubt, check the OtterBox website for compatibility.

Some third-party cases have a very thin membrane between the iPad chassis and Pencil body. If the membrane is sufficiently thin, charging ability will not be compromised.
