Troubleshooting deleted iCloud eMail:
A. Check iCloud Directly:
What happens when you go here: https://www.icloud.com/mail. Are they seen? If so, then they still exist. If not, then they are gone.
B. Recovering these:
Restore them form a backup, or look in the Trash or Archive folder of Mail.
C. Synced Accounts:
Is there any eMail address that you have synced with your iCloud eMail? If so, then it may have been delete from that.
